I think you are right, the pads will take the shape of the grooves. Over a (long) period of time they may smooth out the discs, but you'd possibly need to fit harder pads to achieve this - basically wearing the disc down to remove the grooves.

If the car is braking ok, then in my experience, manufacturers won't replace wear and tear items such as discs (and in any case, many may skim them first anyway if the disc will still be within tolerance afterwards). It's only if the disc is wearing abnormally, has warped or has some other fault affecting braking that they will actually do something.
